    The steps you take are too big, therefor you miss some important details.
    Let us look at the pipe at the moment of the explosion.
    The pressure inside the pipe rises. Pressure inside a closed container is uniform, hence the pressure against all sides will be equal. The pressure against both masses will therefor be equal as well. If the area closed by mass M(left) equals the area closed by mass M(right) that means that the forces on M(left) and M(right) are equal.
    Given that the forces and the masses are equal, then the acceleration for both masses is equal and in opposite direction as seen from the center of the tube.
    Let us stay with low speeds so we do not have to consider relativity.
    Say the rocket travels 100 m/s and the masses get a 10 m/s2 acceleration and are 1Kg.
    Before the explosion, the combined energy of the masses is
    E(kin) = 0.5 x 2 x 100 x 100 = 10000 Joule, that is 5000 Joule for each.
    1 second after the explosion (supposing uniform and constant acceleration):
    M(left): E(kin) = 0.5 x 1 x 90 x 90 = 4050 Joule
    M(right) E(kin) = 0.5 x 1 x 110 x 110 = 6050 Joule
    They (combined) have gained 100 Joule from the explosion.
    Considering their momentum:
    Before: each one 1 x 100 = 100 Kgm/s so 200 Kgm/s combined
    After: M(left): 1 x 90 = 90 Kgm/s, M(right): 1 x 110 = 110 Kgm/s, so 200 Kgm/s combined.

    You see we do have preservation of momentum, and without taking the chemical energy in consideration we do not have preservation of energy.
    But of course the seemingly extra energy comes from the energy that is contained in the chemical bounds that hold the dynamite together. When the dynamite explodes this energy is released.

    Sorry, but this will not get you a Nobel prize.
    Now if you would like to make a perpetual motion machine, consider the last 7 US patents from Tesla. The speed indicator for example, based on a bladeless turbine.
    If we were moving in a ship, we could drop this specially designed bladeless turbine in the water and it would start moving, because of the force from the water.
    Simple, isn't it? The turbine would move as long as the ship does.
    Now then....
    Replace the ship with planet Earth, the sea with the ether and the turbine with a flat spiral coil. We only need to design something to create an unequal flow on the left and the right side of the coil and the energy would flow through the coil forever (as long as the Earth moves through the ether).
    Work on this and your chances at a Nobel prize get significantly better.

      In addition to my previous comment an example:

      Suppose I have a gun that shoots a 5 g bullet with a 450 m/s speed.
      (this speed is relative to the Earth)
      The kinetic energy in this bullet is:
      E(kin) = 0.5 x 0.005 x 450 x 450 = 506.25 Joule
      This energy must have come from the explosion of the gun powder.

      If we do the same calculation relative to the sun, so we add 30000 m/s to all speeds.
      The initial kinetic energy of the bullet then is:
      E(kin)(0) = 0.5 x 0.005 x 30000 x 30000 = 2,250,000 Joule
      After being fired this changes to
      E(kin) = 0.5 x 0.005 x 30450 x 30450 = 2,318,006 Joule
      an increase of 68,006 Joule

      So...
      Does moving gun powder explode more violently than gun powder at rest?
      Think about this and you will find the key to your error.
